And also, when I compile the source code of JtR, why does it keep using the include path as: /usr/local/cuda/include even after I have set the ATISTREAMSDKROOT environment variable?

This is the default directory where include files are stored by default.
ukasz@...l:/opt/AMDAPP/include/CL$ ls
cl_ext.h cl_gl_ext.h cl_gl.h cl.h cl.hpp cl_platform.h opencl.h
Please check what do you have there.
